Amy, my son also had reflux and I too put him on his side to sleep but not until he was about 2.5 months old. When he was smaller then that if I didn't feel comfortable putting him down on his back I would let him lay on my chest. But definitely since 2.5 months he's been sleeping on his sides. He just doesn't seem comfortable on his back anymore. It's the age old question of what really is best. I mean if on their back and they get sick they could choke, if on their bellies but not strong enough they could suffocate - we are darned either way. That's why I felt safe with Ethan on his side. I also had his bed at an incline (blankets under the mattress) and kept him up for 20-30 minutes after each feeding and made sure he burped, no matter how long it took. I hope you find something that helps.
